So I tried just turning each episode into individual iso. That seems to work, except it hardcoded the subtitles into the video. If anybody has any ideas as to why, it would be greatly appreciated.

Don't worry about it, from what I understand (and im very new at this mind you) thats just the space needed to generate temporary files and the result which could include an iso file as well as video_ts folder. The finished iso should be able to fit in a dvd (assuming you want to burn it as a dvd)
